Sam's logic is an interesting thing. I don't really know WHY he does any of what he does. I'm thinking it maybe works like this:

Hunting = the way things should be = good, so Sam hunts.

Family = trust = the way things should be = good, so Sam trusts Samuel.

Dean = trust and what should be love = the way things should be = even better, so Sam switches sides.

I'm assuming Sam wanting his soul back goes along the same lines?

Sam without soul = incomplete = bad, while Sam with soul = the way things should be = good, so Sam wants his soul back?
